Jungle missions in Prophecies.. ugh looooong and boring as hell. Normal quests in this area were more interesting then those missions.

The most poorly designed mission is Nolani Academy. Rurik goes wammo on masses of Charr. In normal, its ok, but in HM, having to stop Rurik from aggroing 3-4 groups of Char, while trying to clear the path for him can really be frustrating especially with only 4 slots.
The most poorly designed bonus is the one for Latenda Bog, because its very random.
"Kill X Monitors that are in the swamp. They aren't connected to the plot and there is no sidequest plot into why you hunt them down, but we had no clue what to put here as the bonus."

Dunes of Despair is annoying when attempting the bonus, otherwise i don't have a problem with any of the missions.

Hate Jennurs Horde 'cos its a pain with H/H and respawning margo mob.
Also dont like Eternal Grove HM. I still cant do it x.x

I consider Moddok's Crevice to be one of the worst. Firstly of all Dunkoro's hints are not seen by all party members at the same time. This is patently obvious when running on Team Speak. I enjoy the moddok mission, it made me consider the team build carefully. It also encourages you to think out the strategy at the beginning. I helped out friends and guildmates so much on that one I have builds in my templates named: Cat's (my main, a ranger) moddok build and Jin's moddock build.
Vizunah comes to mind for the bugs in it and the reliance on random luck with the other team. I've had to restart due to toga getting stuck.
Other than that, in general the timed masters in factions annoy me.
The timed dunes bonus is annoying also. A lot of people resort to "tricks" to beat it, the time limit is what causes that. The bonus would be very doable without such a short time allowed to complete it.

Probably Jennur's Horde is most annoying mission these days because of the constant respawns but still doable. EOTN style of missions are more fun to do.

Jennur's Horde. I've never seen so stupid and hard mission in my whole life.
Other bad is Bloodstone Fen's bonus. I mean, come on - You tell people to attack little spiders, but you kill one ,,guardian'' (why the hell it attacks player, if he sees a friendly spirit?) and mission failed. This mission actually punishes GOOD players, as newbies will be either unable to kill them and run by, or will pug and tell people not to attack them. Bad, very bad.
Oh, or Gyala Hatchery. Stop an army of luxons when you are 1 person + h/h. Yeah, cool.

the mission in prophecies were u have to get the crystals i dont remember the name but that mission sucks its basically run from the mobs over and over.

Couldn't you just go the back way for Nolani? If you leave Rurik inside and kill everything he can't leroy at the front. Unless you are talking about after the cutscene?

Every mission in Factions except Gyala Hatchery & The Eternal Grove. I don't like having to rush through a mission just to get Masters Rank.
In Nightfall, count in Ruins of Morah & Grand Court of Sebelkeh. Again, timed missions ruins my fun by forcing to rush like hell to get a good time.
As for Prophecies... I see nothing bad at all.

I must say the entire Maguuma jungle is absolutely horrendous, the missions especially so. The map is absolutely no help when trying to find your way around. Things that appear to be paths are not, the actual paths make no sense and zig zag around like a drunk roadrunner. Yeah I know it's a jungle it's supposed to be hard to navigate but dear god! it already takes a better part of an hour to get through the missions if you know the path if you're lost better hope you've got the rest of the afternoon free.

Jennur's. Running lights is a pain.
As for Vizunah - it isn't dependent really on the other party, except if they drop. My sister and I took hero-hench in there when she was lvl15 and I was lvl13 on a Cantha rush so she could get her ele endgame armour.
We were hoping get hench on the other team because we knew that no one would want to do the mission with us - the mission is easy at any level with mm and nukers. Oddly enough we got a guild group, who stayed even when they found out that our average level was 15. And we only had one death - me
As others have said biggest problem with Vizunah is pathing issues.

Well.. you using 3 necros dosent make the mission badly designed now does it?..thats your choice on what u use.I didnt use 3 necros to do it and found it rather easy.

I think the worst designed mission is Jennurs Horde or however you spell it. having to carry the dang light when you H/H it and on top of that your a melee character so you HAVE to drop it so the dam H/H wont run around like chickens with their head cut off. And it also depends on how few harbringers you kill in the beginning determins how big a patrol is and how the patrols dont go for you but after the dang NPC in the beginning so you have to make sure to catch them while attempting to go out of the way to get the bonus harbringers. The mission isnt hard its just REALLY annoying.
I think THK is crap now. It used to be fun when it was harder. Now its ridiculously easy. It was my favorite mission till they killed it. BRING BACK THE OLD THK OR MAKE IT EVEN HARDER!!!!!
All the desert missions were just annoying, in prophecies and the fact that luck of where those dang torment claws spawn determines how easy the last mission in NF is is dumb.
I love vizuhna (sp?) square and Eternal Grove, 2 of my favorites
